Firefighters made the discovery of his body on the morning of April 10 after being called to a remote Chilworth road following a report of a car on fire.
Both men, who are Albanian, will appear before Winchester Crown Court today.
They also and deny a second charge of perverting the course of justice.
They are alleged to have removed crane driver Mr Agim’s body from a flat in Shirley Road, Southampton, and taking him to Chilworth Drive where they set fire to his silver Mercedes.
