Loud boos rang around St Mary's as Mike Dean blew his whistle for full-time.
After taking the lead in the 14th minute, through Glenn Murray's penalty, the visitors sat very deep and invited Saints to attack.
They struggled to make any inroads until Jack Stephens netted his second goal for the club - and his second in two games, flicking in James Ward-Prowse's free-kick from the left.
Saints pushed late on but just couldn't find the breakthrough, missing out on two massive points.
