Mame Diouf gave the Potters the lead with a header in the first half, before Fraser Forster saved Saido Berahino's penalty on the brink of half time.
Stoke went really defensive in the second half but couldn't hold on to their lead with Maya Yoshida's acrobatic effort levelling the score with just 15 minutes left.
But it ended in heartbreak for Saints as their former player Peter Crouch knocked home with five minutes remaining from close range.
Saints threw everything at it late on but they couldn't find that elusive goal.
